Hi, I had a coulp of question about the RF stereo, When I bought mine they didnt have any on the lot with that option, and I am an impuls buyer so I had to have it after I test drove it " who didnt " lol
Question1= has anyone compared them to the Non RF and how much more base do you get
Question2 = where is the sub located

Question 1 = I did not compare with non RF System. The Bass varies by the type of Music but if I put in a CD like BASS Mechanik it actually sounds pretty darn good.
Question 2 =Sub is located under the Drivers side seat.

I listen to a lot of heavy music, double bass drumming, etc. I
really like how well the RF system sounds and the performance of the
sub. I wish there was one under each front seat.

I hear ya. I didn't know there was one at all. I'm driving down the road showing the truck to one of my drinking buddys. I'm talking about how you can feal the base in the seats. Hes looking or responding a littel funny. Never says anything to the contrary. Typical I see the Emporior's new cloths too right? Then the other day I'm looking under the seat and see it. I'd get one for the other side cause it is too cool. But dvd for nav sys. is under passenger seat.

Does anyone know if there is an aftermarket subwoofer that will fit into the stock location?

Yes, I would like to know this too. I have the bass turned up to
5 and more times than not, I get the sub woofer rattling. It only
seems to happen on my burned CD's, so maybe it is how I am recording
them. Anyway, I am worried I might blow the sub, but I want to be
able crank it up, not baby the system. I don't really feel the
factory sub can handle the same power as the rest of the system; not as
balanced power-wise.

I replaced the front and back component speakers with focals and I have an eclispe amp running those and two JL 10" subs. I found the sub boxes at car toys and they fit under the rear right and rear left seats... bam sounds real nice [they are 8 ohm speakers which are bridged]
too loud.. makes my ears bleed but it hits hard for rap or rock and doesnt get in the way or look ghetto.
I never listened to the factory RF system though...

Did Car Toys replace the speakers for you as well and install the amp?
You aren't using the factory radio anymore?
Did you unhook the factory sub?

Yeah I had car toys install the front and back speakers and the amp under the passenger seat [front]. I selected to use the factory stereo because well for one they had never worked on a Titan before and two, did not want to spend the money on a deck and a custom install. They used converters to run the power and signal from the factory wires to the amp. It lowers the output but the amp I have makes up for that.
I never had a factory RF system, just the standard so I don't know how that would work...
